@Omer I have downloaded Skype 4.0 from skype web site, not installed it from repository because repository contains old version of Skype. I assume that by default Skype is using systray for displaying messages. I don't have any unity-skype integration packages installed. I don't understand which menu you are talking about. When I right-click skype systray icon, then Skype menu is displayed properly, submenues are displayed as well.
