Fixed in Quantal's version of the messaging menu. Desktop files in
.config/indicators/messages/applications anymore are ignored now.
Instead, the gsettings key com.canonical.indicator.messages.applications
contains a list of application ids that show up in the menu. Extra care
is taken that no application is shown twice, no matter if it is running
or not.
