Could you please explain what you expect? The upstream bug has nothing to do with the issue here. Winff doesn't care if it is ffmpeg or avconv you are using. The presets so far should be compatible.
Please provide the requested information: Please verify that this problems exists with other files as well. Also already mentioned in this bug: It would probably be better for the future to use /usr/bin/avconv in stead of the (in Ubuntu) obsolete /usr/bin/ffmpeg (in Winff -> Edit -> Preferences -> Linux -> Path to ffmpeg executable). And ffmpeg is still being developed, it is just not included in Ubuntu and Debian at this moment. The packagers moved with the libav fork.
