I had the same problem recently whilst doing an update with the Update Manager of 12.04 LTS and had to resort to the work around to fix it. In fact, "sudo rm /var/lib/apt/lists/*" did not remove the .../lists/partial directory but I left it and did the "sudo apt-get update" successfully. Hope someone can find a permanent solution to this.
