This problem shows up with virtually all versions of Thunderbird under Linux/Ubuntu from time to time. I recently upgraded to a Beta version (17.0.1) and decided to go back to the Stable version because it kept crashing as soon as I began writing a reply. When I downgraded to the previous version 16.0.1, I lost the new mail notification sound. Making different upgrades and downgrades didn't change a thing. Perhaps a full uninstall and then a fresh install might help.
