@Raymond : the link you posted point to a similar problem. It appears that if the driver does not recognize the speakers connected to the rear panel "green" jack if does not set the GPIO pin to 1. I'll try some different speaker models to see if its a hardware issue with the USB powered ones I'm using.
Meanwhile, I just fixing the problem by resetting the GPIO pin in a startup script. It appears the patch you linked is now in recent kernels but it has not fixed my problem. I wonder if it actually created my problem - I'd have to revert to an earlier kernel to find out I guess. I'm not sure why you posted so much information about line in / microphone.
