Create/edit /etc/apt/apt.conf.d/03proxy and add following: Acquire::http::Proxy "http:://your.proxy.server:1234"
Where 1234 is the port the proxy listen for connections. Anyway you may edit the synaptic network settings in case you use it or move towards the KDE4 which was finally my choice. I don't know why those distro guys lets this in my opinion important feature without any attention. This is fcking common requirement to modify proxy and the lack of this feature keeps a lot of first time users away from linux.
