This remains an issue in Ubuntu 12.10. I'm not sure how to reproduce it, but I use clipit daily and it's list becomes out of sync frequently (you'll select one item and it will put a different item from the list into the current memory for pasting).
I using clipit 1.4.1-1ubuntu2.
