I think it's supposed to work that way.
If you choose to activate "Show Transmission icon in the notification
area" in Transmission options, then when you try to quit using right-
click on the launcher it will only quit the GUI and Transmission will
stay in the background. The only way to quit Transmission completely is
by using the Transmission applet in the panel (or top bar like you
said).
If this behavior annoys you, just desactivate "Show Transmission icon in
the notification area" in Transmission options and you'll be able to
completely quit Transmission using right-click on the launcher's
Transmission icon (or unity bar like you said).
I hope my explanation will help you, and I think I can put this bug as
"Invalid" since for me it is not a bug.
