Update - I found the directory ".thunderbird" sitting inside $HOME/username/.macromedia. When Thunderbird was re-opened, it could not find the ".thunderbird" directory in the expected location of $HOME/username and recreated it, hence the missing data reported above. I cannot say how the original ".thunderbird" directory ended up inside $HOME/username/.macromedia. I'll leave this bug open to see if anyone else experiences something similar and I'll also try to reproduce this by repeating the actions mentioned above.
