First purge minetest. (sudo apt-get purge minetest) Then type "gksudo nautilus" into the command line, and delete the mentioned filles causing the errors, (In my case they were /usr/share/doc/minetest/README.txt.gz and /var/cache/apt/archives/minetestc55_0.4.4-0ppa2~raring1_amd64.deb)
(I couldn't find "/usr/share/applications/minetest.desktop" so I just deleted the minetest icon, which seemed to work.)
