I managed to figure out a workaround. See my blog post here:

Though it's pretty specific to my setup.

But the idea is to have a script /etc/pm/sleep.d/00_restart-jack which stops 
Jack just before suspending (using 'jack_control stop')
and then starts it again (I do it via qjackctl) just after resuming.
