Same problem in Ubuntu 12.10 using gnome-shell 3.6.2-0ubuntu0.2,
nautilus 1:3.5.90.really.3.4.2-0ubuntu4.1
If I restart gnome-shell ("Alt+F2" then "r"), Nautilus appears in the
Alt-Tab dialog.
