Creating the bookmarks causes slight problems in a few places:

* As pointed out by VF, the Panel's Places menu has duplicate shortcuts.
* duplicate shortcuts appear in Nautilus' Places sidebar, in browser mode
* duplicate shortcuts appear in the Places sidebar of GtkFileChooserDialog. 
Worse, clicking the Desktop bookmark at the bottom is confusing, as the widget 
flickers and highlights the hard-coded Desktop link higher up.
* duplicate shortcuts appear in the GtkFileChooserButton widget. Similarly to 
above, selecting the Desktop bookmark actually selects the hard-coded Desktop 
entry.

I can see two solutions:
1) xdg-user-dirs-gtk-update shouldn't create these bookmarks (presumably the 
easiest)
2) the special treatment of various folders needs removed from the Nautilus, 
Panel and GTK places listed above
