I think this has something to do with the way the way hotkeys are delivered as keyboard keys and lid close is treated as a signal in gnome-settings-daemon. You can reproduce this issue by selecting "Suspend" from the menu, and then closing the lid, but you can not reproduce by selecting "Suspend" and then hitting the hotkey. Similarly hitting the suspend hotkey or the suspend+hibernate hotkey quickly does not cause problem.
