I thought so, but why then installation of Precise version did not solve
the problem? I have been using Precise for a year and did not notice any
problem. I also removed all configuration files related and purged all
packages.

I also consider that network-manager is providing just daemon and tools
to configure interfaces. So it is not messing up with actual data going
through sockets. And ifconfig, which has to be operating on low level,
reports packets as bad.

So, way the network-manager could mess this up is maybe re-set the eth0
interface badly. There is just no clue in syslog of any activity at
network-manager (and yes, debugging information turned on). It also do
not notice change and report anything.

I was and I still am unsure of which package is causing this behaviour,
for me it was likely kernel (atl1c).
