Do you happen to know which icon file is used in Unity? The one /usr/share/applications/jabref.desktop (i.e. /usr/share/pixmaps/jabref32.xpm) maybe? I'm happy to make any necessary changes but I need some guidance in Unity land :) Maybe installing and using the original JabRef-icon-48.png from the source package would help; I'd just have to check the desktop spec again ...
