I am having the exact same issue. What caused it was that I installed Packet Tracer 6.0, and one of the steps was to install sudo apt-get install ia32-libs-gtk. Now all the dependencies are broken and I am not able to install or uninstall anything. I am unable to delete the libgraphite.deb files and cannot install any updates. The only help I found was to run:
sudo apt-get -f install All my applications work and I am able to use the OS, but no updates and I cannot install any new software.
