Have the same issue on Gigabyte x79-UD3 (also with the ALC898) With some testing I noticed, that ubuntu is only working on the blue port, while windows (who could have thought) does not like this output and only works on the green one.
Since I am using a stereo system, I just connected both outputs to it, and switch if needed. Badly, in some cases I need to boot windows, and so I did today. After I rebooted to ubuntu, I forgot to switch back to the blue output on the stereo system but was able to listen to music "normally" (so without stuttering or anything else). So I noticed, as long as there is a cable connected to the blue output, the green is working fine on ubuntu...
