This also affects me, although in my Power settings I've set "When the lid is closed" to "Do nothing". Under normal circumstances this setting works, so I don't think this is a problem in gnome-power-settings. Instead, I think pm-utils doesn't realise a shutdown is under way (after unity/gnome has exited).
I'm thinking it's either a bug in pm-utils, or the shutdown script. I've no idea who owns the shutdown script, so I'm adding pm-utils as the package in the hope somebody who knows better can figure it out and reassign if necessary.
