I also met the problem in version4.2,
I change the file /home/{login user}/.gconf/apps/guake/general/%gconf.xml
<entry name="window_height" mtime="1385689978" type="int" value="50"/>
when in problem, its value is 105,and I change it to 50. it is ok.
