it affects me too.
I've manually copied the file phppgadmin from conf.d to conf-available, and 
made a symlink to it from conf-enabled, but it did not works till I've renamed 
the conf-available/phppgadmin to the conf-available/phppgadmin.conf and fixed 
symlink accordingly.

There were no duplicate file in the conf-available because I've upgraded
to 13.10 with phppgadmin already installed.
