Still facing issue in Ubuntu 13.10; RB 2.99.1 Crossfade seems to solve the issue. If you don't want to use crossfade (due to how toggle pause/play behaves, or for other reasons), you can try the following workaround. It works for me.
1. Extract `rhythmboxfix.plugin` and `rhythmboxfix.py` from the attached archive into `~/.local/share/rhythmbox/plugins/`. 2.
