I'm so sorry, it seems this was an error on my side, but I don't really know.
After I deactivated and reactivated the Windows decorations in CCSM everything
is working fine. I also did a gconftool- 2 --recursive-unset /apps/compiz-1,
but I think the unseting-resetting the windows decorations in CCSM is what
solved the issue.

0) login using unity 3D on LTS 12.04, all updates applied
1) open terminal
2) start thunderbird:
~$ thunderbird &
3) minimize thunderbird window
4) start thunderbird again:
~$ thunderbird &
--> Thunderbird window pops up but doesnt have a title bar, you can't
move the window.
Same happens if you start thunderbird using the indicator-messages.
