Well, now that I have installed Lubuntu 13.04, I have the same problem again, but the software updater app has changed, and I don't know yet what to do.
In the Autostart section, under Known Applications, Update Notifier is present, and the Enabled box is checked (I did not check it - it was already checked). No updates have been presented as yet. I will try to add "update-notifier" it to the "Manual autostarted applications", as I have had to do for nm-applet and xscreensaver, and we'll see...
