Thank you for taking the time to report this bug.
This is most likely a problem in Compiz. I'm trying to tackle issues
like this. A couple of questions.
1) Are these windows that get shifted to other workspaces maximized windows?
2) Are you doing any sort of monitor hotplugging?
3) Is the machine suspending and then resuming?
