However the icon did respond to right-click. So I right-clicked it and quit (which made it disappear instantly). Then I ran Software Updater again, which still found updates, and installed them, and then it worked as expected (said my computer is up to date and I could close it with the Ok button).
I've noticed that the "progress bar" is actually part of the icon! What a bad design, that's very confusing.
