@laurence, since VLC can play the file fine, I would try switching Phonon to the VLC backend (make sure you install phonon-backend-vlc package). If it plays the .ape correctly, the issue is probably specific to gstreamer. In fact, it would probably be this bug: https://bugs.launchpad.net/ubuntu/+source/gstreamer0.10-ffmpeg/+bug/1071263
