Hmm the nvidia card has an interrupt of its own so that can't be the problem. However I've just noticed your using a laptop. Your machine isn't in midst of powersaving because you are on battery is it? What does cat /proc/cpuinfo say when the machine is otherwise idle? Does doing sudo /etc/init.d/powernowd stop then rerunning glxgears make a difference?
