Hello,
I have the same problem in Gutsy: matlab r2007a toolbars aren't
displayed if I use Desktop Effects (see screenshot).

I'm not sure this bug is a duplicate of https://bugs.launchpad.net/bugs/73544.
IMHO, this is related to the java/compiz bug

I think Matlab embeds its own JRE and doesn't use the ubuntu-packaged
one
