Other solution:
sudo gedit /etc/snes9x/snes9x.conf

add:

[Unix/X11 Controls]
EnableJoystick = TRUE
Joydev1 = /dev/input/js0
J00:Axis0 = Joypad1 Axis Left/Right T=50%
J00:Axis1 = Joypad1 Axis Up/Down T=50%
J00:B2 = Joypad1 A
J00:B1 = Joypad1 B
J00:B3 = Joypad1 X
J00:B0 = Joypad1 Y
J00:B4 = Joypad1 L
J00:B5 = Joypad1 R
J00:B9 = Joypad1 Start
J00:B8 = Joypad1 Select


These are the right values for my gamepad, Logitech Dual Action. The right 
values can be found in Configure Button Maps. For me the line is "-joydev1 2 1 
3 0 4 5 9 8" but snes9xexpress doesn't work direct. So the numbers have to been 
added to the config file, B2, B1, B3, B0 and so on. After that I have to only 
select "Use Joystick" box and add "/dev/input/js0" to Pad1. And NOT use 
Configure Button Maps again.
