Same problem here. Ubuntu 14.04. GNOME Shell 3.10.4. All the issue started when I switch from unity to gnome-shell. I hadn't this problem with unity. The workaround "gnome-settings-daemon --replace" or update-monitor-position -> (http://bernaerts.dyndns.org/linux/74-ubuntu/309-ubuntu-dual-display-monitor-position-lost)
