How did you install conky? If you modified /etc/conky/conky.conf (which
is treated as a conffile), you may end up being prompted whether or not
you'd like to save the chnages you made on upgrade, and some APT
frontends may not handle conffile prompts properly. Please run "sudo
apt-get install conky-cli" instead and see if that fixes your problem.
