Sorry I'm the debian and ubuntu maintainer, I was experiencing this bug
something like one year ago, I reported it upstream, and they fixed it.

I tried again yesterday and it was reproducible.
I thought it was a regression,
Unfortunately I did test yesterday a bad version, and I can't reproduce again 
(I'm test building some developer version and backports with the new wxwidgets, 
bugs are normal there)

So in the advanced view (also in the simple one) you have in the "File"
menu something like "close window" that actually minimizes it, and an
Exit that actually asks you if it should only exit the manager or also
stop computing (the message goes away as soon as you click "don't show
again").

Maybe unity is behaving differently, I use ubuntu with gnome.
If you still reproduce it please try to do a screenshot or a video, or try 
gnome-shell, just to be sure it isn't a boinc bug (apt-get install gnome-shell 
and you can  choose at the next login your favourite DM).
