I could finally reproduce the issue and `sudo pkill zeitgeist` _and_
restarting `diodon` did the job.

    $ ps -ef | grep zeitgeist
    richter   8099  6764  0 15:05 ?        00:00:00 /usr/bin/zeitgeist-daemon
    richter   8152  6764  0 15:05 ?        00:00:00
/usr/lib/x86_64-linux-gnu/zeitgeist-fts
    richter   8154  6764  0 15:05 ?        00:00:01 zeitgeist-datahub
    richter  13637  8206  0 21:07 pts/11   00:00:00 grep --color=auto zeitgeist
    root     28105  6764  0 15:57 ?        00:00:00 /usr/bin/zeitgeist-daemon
    root     28112  6764  0 15:57 ?        00:00:00 zeitgeist-datahub
    $ sudo pkill zeitgeist
    $ ps -ef | grep zeitgeist
    richter  13683  8206  0 21:09 pts/11   00:00:00 grep --color=auto zeitgeist

After restarting I can repeatedly clear `diodon` sucessfully and
`diodon` logs nothing when started in a terminal.

This was the first time that the issue reappeared - it might take some
time to reproduce it again. A humble guess is that the database is
filling up.
