Just an FYI: I was having this problem in Ubuntu 14.10 Gnome edition. Running tweak tool as sudo ( sudo gnome-tweak-tool ) allows me to add and remove startup applications. It aso allows me to make other changes that running tweak tool in a non-su capacity would not allow me to do. Maybe a patch that gives tweak tool SU by default might be a better long term fix.
