imho, kde and gnome are wrong to set a fixed dpi, but I'm not sure if it's the problem, since firefox has its own settings anyway. However, firefox dpi can be affected by the dpi kde and gnome set, but its dpi (and thus fonts size) shouldn't be smaller. So I'm not sure how it is possible.
Did you try adjusting firefox dpi ? What kind of screen do you have (size, resolution) ?
