Note that in order to see this it is necessary to /drag/ the application from the dash into the launcher, not open it. The situation is also seen on the default install. What seems to be happening is that the launcher icon is the file /usr/share/applications/nautilus.desktop, but when this is clicked it brings up in the launcher /usr/share/applications/org.gnome.Nautilus.desktop It is important that the one in the launcher is nautilus.desktop as this is the one that gets populated with bookmarks for right click.
