There isn't sufficient information in this bug to reproduce.
First, what device and image were used? As the bug is against ubuntu-
system-settings (Ubuntu), I'm assuming it was a vivid image?
Second, the Internet and MMS APNs have slightly different use cases, and
hence they behave differently.
When an Internet APN is selected from the list, NetworkManager attempts
to activate it. If this activation fails, it will try the other
Internet APNs until one connects. So when visiting the APN page, the
Internet APN shown with the checkmark will be the active APN.
MMS APNs ( if 'same as Internet' isn't checked ) are dynamically
activated on demand by nuntium ( or MMS daemon ), so as long as the
Custom settings persist, things should be OK.
If you can still reproduce this behavior, please do so and provide more
details ( ie. were the APNs provisioned correct, what did you enter for
Custom APNs, ... ).
