I had two desktop entries too, one in italian and one in english and some incoherence with the naming of menu entries, because i read entries under Places menu in italian but they point to the 'english' directories. Anyway, after the latest upgrades removing the Documents directory doesn't cause any problem. If i should experience the same problem again i'll let you know here.
