UPDATE:
Another way to fix this is to replace
<file>/var/lib/openbox/debian-menu.xml</file>
<file>menu.xml</file>
with
<file>/home/username/.config/openbox/debian-menu.xml</file>
<file>menu.xml</file>
in ~/.config/openbox/rc.xml .
With this modification I don't have to run
# update-menus --menufilesdir ~/.menu
after each new installation of a package.
