What you see is normal and expected. At least in your screenshot the
scrollbars don't really hide stuff, it's just that the window is so
small that not all  of the content is visible.

On a more technical note: the scrollbars in Gtk3 apps have been set to
be opaque for the time being. However, there's also a patch for our
default theme Greybird that makes the new Gtk3 scrollbars nicer, so we
might re-activate them.

So this bugreport is either invalid or fix committed.
