I've been following this issue for the past year and struggling with the
hidden/revealed menu items just as Pasi Lallinaho mentioned above. I
also have duplicates, triplicates, and even quadruplicates of the same
menu item within the same groups and this compounds the problem.
Deleting .config/menus/*.* + .local/share/desktop-directories/*.* +
.local/share/applications/*.* in the Home folder to rebuild the menu,
doesn't help, so now just sit back and wait for any new developments.

Perhaps it would be possible for the developers to consider a single
master list from which the users can pick and choose their own menu
structure?
