We already figured out how this was introduced and how to fix it. We just need someone to actually create the fix.
The ibus package changed the default setting of desktop.ibus.general .use-system-keyboard-layout from true to false. Ever since this dconf setting was introduced, we had this error. For existing installations you need to change this manually either with dconf-editor or ibus-setup.
