I do not know why Thunar switched to not show a tree in the side pane
(perhaps an update change it to from Tree to Shortcuts?), but I
discovered the option to put it back in that mode by selecting in the
menu View->Side Pane->Tree. The trouble was that I did not find how to
switch back the behaviour of the Side Pane before: I only looked in
Preferences and it there is nothing there about this. I apologise for
this.
