My machine is a server and I have only the text console. apport-collect 1411361 just shows a message at the bottom without any progress and not giving any hints how to proceed. I then tried from a putty terminal but this failed also.
In the meantime I did find that shutdown on newer kernels work when I disable wake on PCI in my BIOS. As my LAN card is PCIe I have now successfully upgraded to kernel 3.13.0-71-generic #114-Ubuntu SMP Tue Dec 1 02:34:22 UTC 2015 x86_64 x86_64 x86_64 GNU/Linux and I can shutdown the server while still being able to wake it from LAN and from RTC. With kernel 3.13.0-43 I didn't need to disable WoL on PCI and I did not have a problem to shutdown the server. I can live with the workaround but still something must have changed so that kernels after 3.13.0-43 automatically restarted the server when wake on PCI is enabled.
