I forgot to add that I originally installled VLC through apt
sudo apt-get install vlc
when I had the problem, I uninstalled it and tried through Ubuntu Software 
Center and the problem stayed the same.

I also tried to install 
sudo apt-get install vlc-plugin-*
but it didn't help.

It isn't on top if there's no video playing.
