Ctrl-H, or right-clicking "Show Hidden Files", works in all Nautilus file selection dialog boxes, it's not something that's specific to Déjà Dup.
I agree that I, too, discovered that feature per chance. If you think it should be easier to show hidden files and directories in file selection dialog boxes in general, you should report this against Nautilus.
