Summary: we don't know for sure whether the unity shell crash due to duplicated results from child scopes is the cause but it seems like the most likely one at this point.
I have not seen this bug in released code myself. On ubuntu-phone list, a user reports [1] that unfavoriting the Messages scope (whose current released version is 1.6 although I do not know for sure what version the user has) fixes the Today scope issue. However, I am using Messages scope 1.6 and I do not see the issue. If it is the duplicate result issue, then it may have nothing to do with Messages, that is, unfavoriting the Messages scope could have coincided with some other scope not producing dup results.
