Ok, I asked at IRC and Googled this out. Here's a few response I got:

There is no way we can optimize Flash Player for the following reasons:
 - Flash Player is a proprietary product of Adobe, it is closed source and only
Adobe developers can view and modify the code
 - flashplugin-nonfree is just a script that will download and install the
player from
http://fpdownload.macromedia.com/get/flashplayer/current/install_flash_player_9_linux.tar.gz
 - We can't fix a problem in a plugin by changing something in Firefox.
 - Epiphany, SeaMonkey, Opera, and even Internet Explorer shows the same
behavior as Firefox when surfing into Flash Sites.
 - Firefox (and Internet Explorer) are affected by Flash sites on both Windows
and Firefox
 - and Site Developers should optimize the Flash content, not the plugin nor
the browser. They should probably look into this site:
http://www.adobe.com/support/flash/publishexport/stream_optimize/

Also try Googling it out:
http://www.google.com.ph/search?q=flash+site+heavy+cpu+usage

Also, there's an Open Source Flash Player called Gnash and Swfdec, but it ain't
as good as Adobe's Flash Player. But you can try it out (I haven't though), and
some users claim that it's faster and lighter than Adobe's Flash Player.

I'll close this bug as Won't Fix, but I'll wait for your comment first.
